Many paddling shops sell used boats, and you can usually find great deals on websites like Craigslist or your local paper classifieds. Many times, used or second hand boats sell too quickly to list them on a website - so I don't know that I'd say that any shop actually "stocks" them. It would be more of a hit and miss situation.
Many trip outfitters will sell their kayaks after a season or two of rental use. You can get great deals from some of them too. Some state parks stock various boats (not likely sea kayaks, but you never know). When they sell off their boats - should be great deals to be had. With rental companies - they'll have a quantity of the same boats on sale.
